'07 shelby GT 500 sct x3 tuner

Hello, I ordered a SCT X3 tuner from JLT. Along with that i also ordered a CAI, Smaller blower pulley, new spark plugs and JLT has sent me a custom tune for these mods. But now i have decided to remove the Cats but i didn't let JLT know this before they sent me the custom tune. My question is, will the SCT X3 automatically recognize that the cats have been removed and will it make adjustments to the air/fuel automatically or do i have to make those adjustments manually. If i need to make those adjustments myself i don't have a clue what setting i should use for the air/fuel mixture. This is the first time i have used a programmer and i am very scared of screwing up my pride and joy. Can anyone shed some light on this. Thanks very much for your help!!

Much thanks. i did the mods today but i decided not to remove the cats afterall. it has 2- O2 sensors on each cat. figured ill wait and make decision later.I gained about 90- 100 hp after the( pully- size) change, CAI, flash tune and plugs. very good results. cant wait to get it dyno'ed. just a guess but think total hp is 600-620 HP now. Its a BEAST!!!!
